Elements have been an essential part of Monster Hunter's combat flow since the very beginning, and are just as important in Monster hunter tales 3. Except your custom Monsties can have two elements at once.
This is not a system that the game explains in depth. You get a second element, but what does that really mean when you can already use each element's skills freely? Well, this means that your Monstie, when you do regular attacks, will always hit with the most effective element. And so those are the best combinations we could find.
Literally every possible combo you can think of is possible, so you may very well find many more combinations that will work better for your conditions.
Rathalos
Any element
From the very beginning of the game to the end (and indeed beyond), Ratha is in your party. Functionally, they work the same as other Rathalos, but with less customization.
Which means getting another Rathlos gives you a lot more freedom in how they are raised. For example, give them another element. It doesn't even matter which one, just the ability to do it.

Mutation will apparently only make you stronger.
Stygian Zinogre
With thunder
After rescuing Zinogre, they have two more mutations. The first is Dragon element Stygian Zinogre and the last is Thunder element Thunderlord Zinogre.
We can effectively transfer Thunderlord Zinogre's powers back to Stygian Zinogre with some genetic modification and breeding the Stygian to have the Thunder element as a secondary.
Rey Dau
With Drake
Rey Dau is a very good Monstie, both aesthetically and functionally. They hit hard, have tons of unique skills, and generally have high stats in general. Adding another element just makes them better.
Really, any element is an improvement, but Dragon feels the most natural. Not only is the color palette very cool, but it also gives them the means to deal extra damage of a type they're usually weak to.
Tobi-Kadachi
With Fire
There is a Tobi-Kadachi in your party from the start of the game, and although you can never release them, you can remove them from the party. As for an ever better Tobi-Kadachi.
When you meet two-element Monsties, it's through Fire Tobi-Kadachi. Good reason too, because it's a great mix. It helps that skills like Flaming Fang come naturally to Tobi-Kadachi.
Soulseer Mizutsune
With Fire
After rescuing a Mizutsune, you can get their mutation by raising them in the same environment as any Zinogre, resulting in Soulseer Mizutsune. They are killers with their default skills, but they only improve with another element.
Foxflame Bubbles Skill allows you to plant enemies with Burning, so it only makes sense to pair Soulseer with the Fire element so they can cause even more burning.
Ivory Lagiacrus
With Water
Although Ivory Lagiacrus is a gorgeous Leviathan that naturally has a lot of water skills, it is pure Thunder. This is a deliberate choice to highlight their electric side, but it makes them feel underpowered.
Of course, giving them the element of Water makes sense. And considering you get them in Azuria, it stands to reason you'll stick them in Mirror Lake, which means they'll get the water element in no time.
Eben Odogaron
With Normal
Ebony Odogaron is both one of the fastest and strongest monsters you can easily come across, and the Dragon element makes her a natural fit against some of the toughest enemies in the game.
An interesting quirk, however, is that many Elder Dragons and other monsters weak to Dragon, either naturally or through a state change, become weak to Normal. So when you give this element to Ebony Odogaron, it just makes it better suited for its task.
Arkveld
With any
From their initial appearance in Monster Hunter Wilds to how they function in Stories 3, Arkveld is all about adapting to and adapting to the environment. So even though they default to Dragon, they want more.
Any element works for Arkveld. Whatever you want. They don't have any particular weaknesses to counter other than the typical Dragon and Normal, so try to give them an extra element to take down specific enemies.
Diablos

Up there with Ebony Odogaron, Diablos and especially its later Black and Bloodbath variants are incredibly fast and have very high attack. This is good for general damage, but they also only deal non-elemental damage.
Any element here only works to give them more utility. Why not actually make a whole bunch of different Devils and give them all a different element? There is no one who can defeat you.
Silly
With any
Of course, there are plenty of cool Monsties to get in the game, though Malzeno is so incredibly powerful for how easy it is to get them. One of the best Monsties in the game and you only need to beat one story battle for their eggs to start appearing in the world.
They come with the Dragon element naturally, though adding another on top makes an already incredible monster that much better. It can be whatever element you fill in that works best for them. Regardless, they will be stellar.
