The first step is to find Workbench. Each level in Rogue Core he has a desk somewhere.

However, the game's RNG means that its location changes every time you start, so you may have to do a bit of exploring to find it. Once you finally find the Workbench, you should walk up to it and work with it 'Activate Toolkit Locator' choice. This will reveal the location of the toolkit on your terrain scanner.

Now, open the map with Tab or M and look for the red marker. That's where the Toolkit is hiding. The Spawn Toolkit is also random, so its location will be different for each player and each run. It took me about three minutes to find it.
