The common denominator of every known Devil Fruit user is the inability to swim. If enough of a Devil Fruit user's body is submerged in water, it will be greatly weakened and its own powers will be nullified. This drawback makes most Devil Fruit users unable to travel directly through water.

This means that some Devil Fruit users overcome this limitation, often with newly granted abilities gained in exchange for their ability to swim. While most of them won't be swimming anytime soon, they are all capable of crossing water.

Kuzan
A cold narrow road

Kuzan was formerly a naval admiral with the honorary title of “Aokiji.” He has since defected to the Blackbeard Pirates and become one of the ten captains of the Titanic. He is a decidedly low-key and lazy individual who believed that justice was rarely worth enacting after the Ohara incident. His preferred mode of transport is definitely the simple option – cycling.
Kuzan's Hie Hie no Mi allows him to create, control and become ice. By freezing any body of water, he can simply ride over it on his bike, the Ao Chari. He used this to confront the Straw Pirates in the Long Ring Long Land. It is unclear what happened to Kuzan's bike, but he has since traveled atop Camel, a large penguin that also treads water. The camel is probably the preferred mode of transport as it seems to require even less effort on the part of Kuzan.

San Juan Wolf
Too Big To Fail

Sanjuan Wolf is a giant from West Blue. His past crimes were said to be so heinous that they warranted erasure from history. He was placed on the secret sixth floor of Impel Down, where the worst prisoners were kept, before surviving a life-and-death battle organized by Blackbeard to decide which prisoners would join his crew. He has since become one of the ten captains of the Titanic crew and is the only giant with this distinction.
The Wolf's Devil Fruit, Deka Deka no Mi, allows him to grow even more, which probably prompted his nickname “Colossal Battleship”. In this form, he is said to be the largest giant in the world, surpassing even the ancient giants who are known for their greater size. Unlike most Devil Fruit users, Wolf seems to be able to travel through water by simply walking on it. His size probably means his body is dry enough to not trigger the weakness directly. He appears to suffer some degree of exhaustion in the water, but seems to at least be able to stay in it for some time without mentioning or showing the effect of being in it for too long. He was thrown into the ocean by Monkey D. Garp, suggesting that the weakness to water is retained, but somewhat negated by his size once his Devil Fruit is activated.

Avalo Pizarro
Island boy

Avalo Pizarro was a deposed ruler who, like Wolf, was sent to Impel Down and eventually became one of Blackbeard's ten captains of the Titanic. His own devil fruit, Shima Shima no Mi, allows him to effectively become an island by fusing with it and then controlling it. This Devil Fruit is strikingly similar to Pico's Ishi Ishi no Mi, though it allows it to merge entire islands rather than rocks, making it seem somewhat more versatile than its counterpart. This ability has the unfortunate weakness of allowing him to be damaged by whatever “pain” the island itself receives, which Pica's Devil Fruit does not. That said, it seems to be stronger than the other Devil Fruits in one respect.
By becoming and manipulating the island, Pizarro can seemingly tread water. Since Shima Shima no Mi is a fairly recent devil fruit, it's not very elaborate. It is possible that Pizarro's body is either not fused with the entire island, or that any given “island” body is insufficiently submerged in water to actually harm the pirate. However, both claims are purely speculation for now.

Charlotte Perospero
Candy Cruise

Charlotte Perospero is Big Mom's oldest child and an officer of Big Mom's Pirates. He is assigned the role of Minister of Candy, and like several of his other siblings in such roles, has a similar devil fruit. The Pero no Mi allows him to create candies and transform them into a seemingly endless variety of items, including weapons, a prosthetic arm, and apparently a fully functional laboratory.

One could argue that his own candy boat is probably less impressive next to some of his more complex creations. Perospero created a sweet sea slug that could transport people across water. Big Mom added her own twist to the creation by animating it with her Soru Soru no Mi (which allows the user to steal souls and place them in inanimate objects) so it would attack the Straw Hat Pirates. While this adds to its overall effectiveness, it's still worth noting that the original Perospero creature was able to put to sea before such revisions.

Portgas D. Ace
Its own fuel source

Portgas D. Ace possessed the Mera Mera no Mi, allowing him to become, control and create fire. Even if the Devil Fruits hadn't robbed their users of their ability to swim, Ace probably wouldn't do well submerged in water. Fortunately, Ace's crewmate, Masked Deuce, was able to make a raft that Ace was able to use. Powered by the Mera Mera no Mi, the Striker is Ace's direct method of water transportation. Even as his allies grew, after joining the Whitebeard Pirates, Ace used Striker in various one-man operations that required him to cut his way through the ocean. Notably, he has been seen using Striker to travel on his own both during the Alabasta arc and in a cover story where he attempts to hunt down Blackbeard on his own.

Ace is remarkably not the only Devil Fruit user to employ such tactics. Galdino, otherwise known as Mr. 3, he used to own a ship that somehow used his wax as a power source. Enel's flying ark, the Maxim, was essentially an electricity-powered vehicle that rode specifically on his Devil Fruit abilities.
