In the main story JJK Yuji makes it clear that Megumi is his best friendand even tells Megumi that it would be too lonely without him. Yuji sheds tears at the thought of not having Megumi around. That alone is proof enough that Megumi is indeed dead.
It should also be noted that Hanin was the last funeral Yuji attendedbut Gege clearly arranged for Hana and Megumi to end up together at the end of JJK.
