All For One, otherwise known as Zen Shigaraki, is the main antagonist My Hero Academia, and is considered by many to be the most powerful villain in history. Thanks to his Quirk, All For One could steal other Quirks and use them as his own. The intangibility of penetration prevents all attacks and the ability to steal with a quirk
Permeation is a very difficult Quirk to master, but as shown by Mirio Togata, it's powerful enough to make someone a #1 pro hero. It gives the user the ability to phase matter, making them essentially intangible, and depending on the situation, the user can choose to affect the entire body or just specific parts. When passing through solid objects in succession, the user can cancel penetration and rebound at high speed to perform hard attacks.
Permeation's intangibility would make All For Ones attacks useless as they would simply phase through the user's body. Even shockwaves and energy attacks would be ineffective. All For One wouldn't even be able to steal Permeation because his hands wouldn't be able to physically touch the user. All the user would have to do at that point is to put on the All For One with a flurry of high-speed strikes.

Brainwashing would bypass all of a person's physical abilities through mind control
Brainwashing is the type of Quirk that would normally be associated with villains, and given how everyone likes to speak for one, it's surprising he didn't try to steal it. The user can force others to obey all their commands through mind control. Brainwashing can take control of multiple people, but must be activated on one person at a time.
Brainwashing only works if the target verbally responds to the user, but also requires the user to willingly activate it – otherwise they would never be able to talk to someone. If All For One reacted to Brainwashing, he would immediately feel dazed and slightly confused. The user could order All For One to stop moving and be captured. An overhaul could destroy everything for one body in a split second
Overhaul may not have awakened during the series, but it's still one of the few God-tier Quirks v My Hero Academia. The user essentially has complete control over matter, as they can take apart any living or inanimate thing with their hands and then reassemble it as they please. The only real downside is that Overhaul becomes useless if the user somehow loses both hands.
By touching the ground, Overhaul can change the surrounding terrain to the user's advantage. If All For One used Quirks from the air to range, Overhaul could create defensive structures tough enough to withstand attacks. In melee, no amount of stolen resistance and healing Quirks could save All For One from Overhaul. If the user scratched the All For One's body for even a second, the villain's body would be blown to pieces.

Compress could turn everyone into harmless marble for one
Compress is a very useful Quirk if someone needs to move or steal things, but it can also give someone a guaranteed win during a fight. The user has the ability to shrink anything inside the spherical area into a small marble. The transformation can be canceled at any time if the user snaps their fingers, and there is seemingly no limit to the number of objects that can be compressed at once.
When Compress is used against a person, their entire body can be trapped inside the marble. This is how the League of Villains kidnapped Bakugo. Since the user is the only person who can reverse the transformation, even someone as powerful as All For One would not be able to break free. Compress can also target specific areas, meaning it can permanently separate limbs or split someone apart.
