For example, the Uchiha clan was almost wiped out of existence because a handful of villagers did not feel safe in their presence. There are countless other examples of certain Naruto characters meeting untimely ends.
Shisui Uchiha
Shisui was one of the few Uchiha who broke the curse of hatred. After being exposed to countless wars, Shisui despised fighting. He was always looking for the least violent way to solve a problem. As word began to spread about a possible Uchiha couple d'etat, Shisui had a long conversation with Hiruzen and the village elders.
Shisui wanted to stop the coup with his Kotoamatsukami, a powerful Genjutsu that affected the target's perception to such an extent that they could not separate reality from lies. If Shisui could use this ability, everything would be solved easily, but Danzo decided not to allow it. So he attacked Shisui, stole his eye and poisoned him. That left Shisui no choice but to give his other eye to Itachi. Subsequently, Shisui committed suicide. A kind person like him surely deserved a much better ending.
Jiraiya
Jiraiya was a member of the legendary Sannin. Like the rest of the trio, he became famous for his achievements during the Second Great Ninja War. But unlike his fellow Sannin, Jiraiya continued to work for the Hidden Leaf. He completed hundreds of missions that benefited the village.

Even in his last mission, Jiraiya was sending hints about Pain's powers so that Naruto and the rest of the village could deal with the enemy. While it's hard to argue against his decision, at the same time it would make sense for him to come back and have a better ending.

Neji was a prodigy of the Hyuuga clan who mastered the Byakugan while still a genin. With the Kekkei Genkai, Neji was able to see the chakra points of his enemies before striking them with the Gentle Fist, rendering them unable to use chakra-based techniques. Neji also created a special move to cover the weakness of the Byakugan.

Needless to say, Neji had a lot of promise and even achieved some of it when he became a Jonin. Unfortunately, his journey was cut short by Kishimoto, who decided to kill Hyuuga for a rather absurd reason. Neji was forcibly sacrificed to further Naruto and Hinata's relationship. Overall, it was a bizarre decision because the author could have achieved the desired effect by choosing a different method.
Sakumo Hatake
Sakumo Hatake was a legendary Jonin who came from the Hidden Leaf. He was an incredible fighter whose skills earned him the nickname “White Fang of the Leaf”. People from other villages immediately recognized Sakum because of his hair and often ran away from him.
In fact, the name Sakumo was said to carry the same weight as a legendary Sannin. However, his entire reputation and fame crumbled when he prioritized saving his comrades over completing the mission. His decision did not go down well with the villagers who avoided him. This drove Sakuma into a deep depression and eventually led to his death. A character with such skill definitely deserved to live longer and spend more time with his son.
Itachi Uchiha
Itachi is probably the greatest child prodigy to come out of the Uchiha clan. Itachi has shown a high level of understanding since childhood. He knew of the destructive effects of war and thus idolized Shisui who also held the same beliefs.
Unfortunately, Itachi's life was completely messed up by Danzo, who forced him to slaughter the entire Uchiha clan. Forced to bear the burden, Itachi lived as an outlaw for the rest of his life. He was given a chance to clear things up with Sasuke, but that doesn't make his end any less sad.
Nawaki Senju
Nawaki Senju was the grandson of the legendary Hashirama Senju. Naturally, much was expected of him to at least somewhat resemble his grandfather's figure. Nawaki certainly had the drive to reach new heights, but Kishimoto had other plans for him.
During the Third Great Ninja War, Nawaki was killed by an explosive tag. Shockingly, almost zero characters died from the impact from the explosive tag, so having the great Hashirama's grandson die from that was a confusing decision. If Nawaki had stayed alive, he could have become an excellent ninja to keep the name of the Senju clan alive.
